Let's start with the "things to see and do" issue first(I am Owner of a Travel Agency). Obviously I do not know how much sightseeing you plan to do in SF; however, Alcatraz Island(former Federal prison) is a must, as is:
1-The Golden Gate Bridge. A no-brainer.
2-Fisherman's Wharf. Highly recommended, especially if you love seafood, and sourdough bread.
3-Exploratorium, 3601 Lyon St. If you love things educational, love art and science then this is a must see.
4-Coit Tower, 1 Telegraph Hill Blvd. A tower that is to be seen in order to be believed. Excellent views of the Pacific Ocean and SF Bay, weather permitting.
Now your Hotel issue. Everyone has their idea of a "best" Hotel and they base their recommendations on their experiences and preferences, which may or not mirror yours. After all, this is YOUR vacation, not theirs. Having said that, some basic yet questions come to mind:
1-Length of stay?
2-Keeping in mind your definition of "best Hotel", what is your criteria that would make a Hotel "best"?
3-Do you have a Travel budget?(Important as SF has a wide variety of Hotels and pricing)

Radisson hotel on Embarcadero. It's very well-priced for San Francisco and very centrally located downtown near shopping and one block from china town. nice views, nice rooms. Easy public transportation to wharf area. Next to cable car line. One of the best things to do: Alcatraz tour.Don't miss it. Ferry ride out to Alcatraz is stunning and you can tour the place w/ headphones at your leisure. Beautiful views and one of the biggest bangs for very little money! You must buy your ticket in advance(online is best) as tours leave every half hour and are sold out days in advance. You won't be able to just walk up and buy a ticket the day you're visiting. Ferry leaves from Pier 39. Or go to the ballpark and see the Giants play- its a great park in one of the most beautiful settings in the country. hey...my favorite hotel in san francisco is the argonaut hotel....it's way nice...very pricey but really nice. it's down by fisherman's wharf. but...if you're on a budget i really liked the best western on 7th and mission. they have really good deals and serve free continental breakfast! ;) as for things to see/do....i'd recommend going to haight area...and to golden gate park. it's awesome there. on haight there's this really great crepeiere (?spelling). it's rain by this french haitian guy or something...but they have excellent food! you'll want every single one they have on the menu. also, make sure you ride the trolleys...it's pretty cheap...and it takes you basically everywhere in the city. also...make use of all the awesome transit they have there. DON'T use your car. You'll be frustrated and never find parking or spend a fortune paying for parking. The F line is pretty awesome...that's all that I can think of off the top of my head...i have to get back to work. Hope this helps a little. HAVE FUN! I'm totally jealous! Union Square is a centally located part of the city. It is about half way between Fishermans Warf, where U will find seafood restaurants and Ghiridelli square(choclate factory) and the other end of the city is Market Street where U can do some shopping. The street/cable car runs between Market and the Warf along Powell street.
Depending on your interests, the city has much much more to offer.
