Oh My!! this is a hard question!!! If you get a chance, maybe a week before you go, see if you can get ahold of the Datebook section from the San Francisco Chronicle.
The cable cars, Pier 39 (don't forget the Sealions) the old sailing ships, people watching, a boat ride out on the bay...and take the public ferry system, you get to combine people watching AND a boat ride. A walk across the Golden Gate bridge at sunset, but take a jacket, it can get windy. The Stribling Aboretum, have tea in the Japanese Garden there. Yes, go to Haight-Asbury, but be carefull after dark! Golden gate Park is nice on Sunday afternoon, it is closed to vehicles. WHICH reminds me...don't hire a car and try to find a parking space in San Francisco, what you do is buy a Muni "Fast Pass", that way you can ride the regular bus system AND the cable cars at a MUCH cheaper price.
AND if you are there on a Sunday, go down to the Marina District, get on Bus # 76, take it over across the Golden Gate Bridge, into the Marin Headlands, ask the driver to drop you off close to the Marine Mammal Rescue Center, and go in and see all the good work these folks do...don't forget to buy some sort of 'thingy' before you leave, all the money is used to help the "resident patients".
Chinatown, Mission District, Castro....every little "section' of San Francisco has little interesting "nuggets'. BEFORE you go, get to a local library and read, read, read about both things to do in SF and about the history of the city itself, it will help you enjoy it that much more!

Go to the San Francisco Museum of Modern Art. Very cool, and go to the top floor! China Town is fun, and see if there are any outdoor concerts going on. Have fun.
SF is surely charming, and when u see it from across the tousled waters of the bay or from atop one of its impossible hills. its hard to imagine any other american city looking so dam attractive.

As a local San Franciscan, my favorite thing to do is hang out in Union Square, hang out on the steps and people watch. In minutes, you'll see a mixture of tourists and locals, sometimes you can catch a free concert or art show.
