If you are interested in the history of the predominantly gay Castro District, there's a walking tour available:

Significant military sites include Fort Point under the Golden Gate Bridge with its 126 cannons from the Civil War era; the Presidio of San Francisco; and Nike Missle silos in the Marin Headlands. Alcatraz and Angel islands were also utilized extensively by the armed forces. There's a Liberty class vessel and submarine, both from World War II, on view at Fisherman's Wharf.

You can also take the ferry over to Alameda to see the USS Hornet. Getting to the aircraft carrier will involve a 30-40 minute walk through the town from the dock. This part of Alameda is industrial and not terribly pleasant though. If you have a rental car, that's a better way to go.

San Francisco also has some fantastic old churches. Grace Cathedral (Anglican) is probably the most gay friendly. But Mission Dolores (1776) and the Shrine of St. Francis - which contains a faithful reproduction of the saint's original parish in Umbria - are worth a visit as well.

All the answers look like great resources so far! In addition, you should try staying at a gay friendly bed and breakfast or inn. They look like popular hangouts where you will have the opportunity to meet lots of other guys as well as find out from other guests and your innkeepers about the hottest spots in San Francisco. PurpleRoofs.com is a great place to start looking for gay friendly lodging as well as DestinationNexus.com which lists all bed and breakfasts in the U.S.Trip to San Francisco for a gay college student?
I think you should post in the LGBT section for a response from that community. I am in S.F. but really dont know what to say. Military history is the Presidio, Ft. Mason and Ft. Funston. There is a lot of western history here. The Castro is the pre-eminent gay district but gay people are about 20% of the whole pop and you can meet each other everywhere. You might contact the gay student groups at one of the colleges. Enjoy your stay !
