Drive north of the golden gate bridge to Muir National Forest and do a short walk through the Redwood trees.
All of the suggestions so far are spot on! I would like to add that visiting Berkeley right over the Bay Bridge is a great experience too. I grew up in the SF Bay area and I miss it!

Muir Woods IS an awe inspiring place to visit and will take your breath away. If its something you might like, you could head to Muir woods walk around and after your tour there, continue north to Napa and Sonoma. That is the most incredible valley - you won't be disappointed.

Also if you do go to Pier 39 in SF make sure to hit the Northern side to see all the sea lions on the piers. It's an amazing sight!

Have fun!
