My husband and I are planning a 3-4 day trip to San Francisco with our 2 children (ages 3 1/2 and 1 1/2). We need some ideas of what to do and where to go. We already plan to go to the Zoo, the California Academy of Science, and Fisherman's Wharf. I need to know what else we can do and what is a great beach to go to (without the nudist, where it is permitted to go in the water and that is clean
Any advice on where we can go and what beach will be good would help very much. Thanks!

Golden Gate Park can take most of a day even without going the Academy of Science. You could rent a paddle boat at Stowe lake, visit the Japanese Tea Garden, say hello to the Bison and see the windmills.
Explore Chrissy Field it is right on the water and has many special offerings for kids.
Sadly the water in the Bay and the Pacific are way too cold to swim without a wet suit even in the middle of summer.San Francisco~Things To Do~~?
If you will have some time for a special dinner, check out Greens Restaurant at Fort Mason. For a nice day trip (or half day) take the ferry to Sausalito and walk around there. The views from the ferry and Sausalito of SF are amazing.San Francisco~Things To Do~~?
The California Academy of Sciences is great. It is right up there with the Field Museum and AMNH as one of the nation's best natural history museums. You might also want to try the Exporatorium inside the Palace of Fine Arts and Zeum.

Because it faces the bay rather than the ocean, tiny Aquatic Beach is the only "protected" piece of sand in San Francisco. It is located next to Ghirardelli Square and the Maritime Museum. If you're taking the ferry out to Angel Island for a picnic, there's also a semi-protected bayside beach there (Quarry Beach). You can go for a quick dip at these beaches.

The rest of the city's beaches are very dangerous - high surf, sharks, rip tides - and only experienced surfers venture anywhere near the water. Although they're quite suitable for a stroll.
